If you've tried to use the PM system since aug 22nd, you may have noticed it looks different. That is, oddly, because it is. In preparation for the likely outcome of the current poll about the Social Features, I have looked for and installed an alternative PM system. Yes. It should show a pop-up when a new message comes in (haven't been able to test that yet), and you'll see an actual count of new messages at the top right of the grey bar.
